I actually prefer the floating stuff to be there. Like the ripples, those bubbles add texture to what otherwise are dark trees without details. They are part of the whole scene, such as the similar bubbles in the reflected sky. I would only clone them if there are only a handful of them, but not in this case. The ripples, intentional or not, make the reflection imperfect; I would not try to make the photo perfect by removing the stuff.

Considering how oft this dome is photographed, this is one of the more unique photos I have ever seen of it. Great job avoiding being entranced by the obvious shot and finding a very creative alternative.
