The lines are possibly CA, I was toying with the idea of correcting it, but I quite liked the effect.

I have now upgraded to a 5d MkII and EF lenses so don't see it so much, but on some shots I think it works.

As for 3D viewing, it's not something I've ever given any thought to or had any experience on.

That's nice :) Well, even EF lenses do show some signs of CA, of course it all depends on the level of the backlight to the subject, and the f-number. But judging from what I see here, these lines might be easy to fix (compared to the struggle I've been into with some of my images!!)
3D viewing or anaglyph would require shooting two images with a slight difference in viewing angle (or using 2 cameras beside each others) and then combine them in a specific manner to make the anaglylph - but you must have a point of focus (i.e. a point in the subject that aligns almost perfectly on the two images). :)

Well, I've been working with HDR most of the times, and in fact HDR increases the effect but it doesn't create it. CA is always a product of the lens itself. HDR tone-mapping sometimes makes it even harder to eliminate those lines afterwards, so for some images I tend to correct the CA, then convert to TIFFs and then merge into HDR and tone-map (photomatix or PS ..etc). This move though make you lose some luminance data that are already present in RAW files.
