Works in 2.4.6, but flattens the image whether you tick that box or not. Can't seem to get it to leave my existing layers alone no matter what options I select.

I have fixed the problem for Gimp 2.6. In 2.6 all variables have to be assigned a value during declaration.
You can find the latest script at
registry.gimp.org/files/midnightSepia.scm
Update.
I also find that Alexia has corrected this at
gimpfx-foundry.svn.sourceforge.net/viewvc/gimpfx-foundry/...

For windows GIMP users I would recommend
Virtual Photographer
connected via PSPI. Works ok to me.

Did you delete the original script? The script which Alexia has corrected comes under the menu item
FX-Foundry/Photo/Effects/Midnight Sepia...
While the script which I had written, it appeared under Filters/Artistic/Midnight Sepia...
So delete the file midnightSepia.scm. When you download from gimpfx, the file will be cprogrammer-midnight-sepia.scm

I just downloaded this for 2.6 for Windows XP. The original file I found via the gimp registry site didn't work, but the new link you posted works perfectly. I plan on doing some fun things with this script.
