The following suggestion was posted in one of the above threads. It doesn't seem to work for everyone, but might be worth a try.
I sometimes get the republishing bug but if i highlight all those photos and use the right mouse click and 'mark to republish' a second time it sorts itself out..
Just a workaround for now.. Although the last few weeks it's been working like a charm for me.

Removing or replacing the keywords on photos stuck in Modified Photos Re-Publish pool and then re-publishing the photos seems to move them to Published Photos.
Just cut and paste the keywords back and re-publish. If the photo did not have any keywords, then add some. This worked for me.

I just had the same problem after re-ordering my keywords, which I have sorted in categories in Lightroom 3.3. Several pictures appeared as "Modified to re-publish" obviously as I changed the "parent" keywords, but although I "published" several times they kept on being in the "modified" section. This happened both for Flickr and Picasa but not for Facebook.
The way I fixed it was to select the "Include on Export" check-box for the parent keywords, which I had unselected, and everything was fixed. Too bad as I don't want my "category" names exported as keywords (I just want them so my list doesn't explode), but it is the only solution I had.
I think the reason is, that when you don't export the "parent" category, the copy the system sees on your published service is different than the original, as keywords are missing. This doesn't happen for the Facebook service of course because Facebook doesn't manage keywords, so the guys at Adobe should make a similar change to the Flickr plug-in so that keywords that are not supposed to be exported are not considered as "missing".

Maybe my problem has been discussed - and even resolved in this group I am sorry if that is the case.
My problem is that when I re-publish a modified photo to Flickr with LR 3
all comments remains - BUT - I loose all favorites and all galleries

I've just experienced this problem today when I added keywords to a bunch of photos. After finally getting frustrated and deleting all the (about 20) photos from Flickr that I'd published via Lightroom (with comments, faves, views and all...arg), and troubleshooting on one photo, I seem to have got it to work by turning off "Write Keywords as Lightroom Hierarchy" in the Metadata section of the Flickr Publishing Manager. Will now try to re-upload the pile of photos I took down. Sigh.

I'm still going round and round about this...
I don't want to republish to flickr because it changes the farm static information. I use that information & HTML code to publish my flickr photos to my blog(s) and if I republish, then the photos are no longer visible on my blog.
I read the thread above How to Stop "re-publishing" of my modified photos on Flickr, but that involves going into the LR catalog and doing some programming changes... and I"m not comfortable with that. i don't have enough programming knowledge to do that (and by "not enough" that means "my knowledge is equivalent to a trash can's knowledge of programming."

I had the same problem yesterday and found a thread (not on Flickr), Somebody said that if you click on Publish, you will get a dialog box and one of the options is "Skip it". If you click on Skip it, it will publish your new photos and the photos marked for "re-publish" will move to the "published" section. I had a few new ones and 3 for re-publish. It worked well for me. HOWEVER, somebody said they tried it and got no dialog box and the photos marked for "re-publish" were published again. I am happy it worked for me because I had lots of comments for these 3 photos. I don't know why it didn't work for the other person. I am using Lightroom 3. Good luck!

Good news - this is finally going to be fixed in LR4, the feature list for the LR4 beta includes the following under Additional Features and JDIs:
• Photos in publish collections that have been modified can be set to not re-publish.

Beta is available now. Final version likely to be released in a few months. Adobe don't announce dates for releases in advance.
